Scottish Paranormal's own newer guide to the castle is frank about the weak evidence. Mary visited Doune briefly on 13 September 1563, but she was not held there; her imprisonment was at Lochleven. The account of the woman in the window has no named witness, date or room, and the spirit photographs are not supplied or connected to her.
Another site adds that Doune served as a prison in the 1745 rising, from which captives escaped on knotted bed sheets, and suggests that history might feed ghost stories. That is speculation on the site's part. I have treated the whole as a low-confidence local tradition.
